This concept is based on a novel formula for the calculation of relative gene expres- sion ratios termed GED (Gene Expression's CT Difference) formula

  • How do you calculate Delta Delta Ct value?

    ΔCT = CT(a target gene)−CT(a reference gene). ΔΔCT = ΔCT(a target sample)−ΔCT(a reference sample) = (CTD − CTB)−(CTC − CTA).
    The final result of this method is presented as the fold change of target gene expression in a target sample relative to a reference sample, normalized to a reference gene.

  • What is the δcq method?

    The Comparative ΔCq method is a simpler version of geNorm.
    Based on the same principle, it calculates, for every sample, the difference between the quantification cycle values (ΔCq) of each possible combination of genes, which should remain constant among samples if both genes are stably expressed.

  • Overall, ∆∆Cq yields a normalized, relative gene expression value.
    This is accomplished by normalization of a gene target with experimental treatment to an endogenous reference gene(s) whose expression should remain unchanged by the treatment.

If the plot of cDNA dilution versus delta Ct is close to zero, it implies that the efficiencies of the target and housekeeping genes are very similar. If a housekeeping gene cannot be found whose amplification efficiency is similar to the target, then the standard curve method is preferred.

Is Delta-Delta CT the same as Pfaffl equation?

Many thanks for your message. The delta-delta Ct method assumes your primer efficiencies between your target gene and housekeeping gene are the same (or roughtly the same). However, what would be even better in your case is to use the Pfaffl equation to account for the slight differences in primer efficiencies.
